It wasn't obvious to me that you're assembling a product from binaries.
That might be the issue here.

You can

a) Download an existing binary (like from http://ics-web.sns.ornl.gov/css/updates/apps/) and then use command-line options, which include -pluginCustomization to update preference settings (see Hierarchical preferences in http://cs-studio.sourceforge.net/docbook/css_book.pdf)

b) Build your own product from source code (See css_book on Compiling, Running, .. CSS)

Assembling a product by simply copying the binaries, i.e. the jar files, into some plugins/ directory, is limited.
The product knows which plugins constitute it, including version numbers. That's why you had to have exactly the correct version of the jar file.

At this time, CSS is just like EPICS. You can't download the complete control system binaries for your site from somewhere. You get the sources for EPICS base, add the sources for autosave etc., and compile that for your site..
You can try some of the products like the ones from  http://ics-web.sns.ornl.gov/css where the "Basic EPICS" product is generic enough for many cases, but then you at least need to set the EPICS address list. For the Archive Engine, you can probably use the binaries from http://ics-web.sns.ornl.gov/css/updates/apps if you use Linux, and use -pluginCustomization to set the EPICS addr list, your RDB host etc.
Still, if you want to change more than just preference settings, or need a different target architecture, you need to get the sources.
