Well, it depends. Having knobs can make a huge difference because you can

-use them blindly (while your eyes are watching the beam spot)
-use two of them at the same time, one for each hand (using a pointing 
device for X/Y is not the same as it can be hard to move the axes 
separately)
-you can vary tuning speed and direction in a very intuitive way

 From my experience people working at accelerators that are rather easy 
to tune do not care about knobs. But for machines that are complex to 
tune having knobs might save operators a lot of time.
