1/ alternative would be X11 geometry parameter + wmctrl for workspace switch
Great for intial setup of workspaces
2/ You could use a windows matching utility.
On linux gnome, that would be devilspie package

Great for cleaning up already opened workspaces or enforcing location of GUIs.
Can you use different user accounts for the different display configuration?
That you would simplify your configuration/script quite a lot
