By default, cygwin uses Windows' internal window manager, which creates a Windows window for each top-level X window. Therefore, one option is to enable "focus stealing" in Windows, which should be doable using Windows PowerTools (specifically Tweak UI):

The second option, which we have tested, is to tell cygwin to use an alternative window manager, such as twm, fvwm2, or mwm.
