Sounds like a stdio buffering problem. Are you using the readline library or the fake readline routines supplied with EPICS? I'll change the EPICS-supplied versions to do an explicit fflush of the prompt to work around buffering problems with non-ANSI stdio libraries. If you're using the full readline library the problem may be harder to fix.
