This behaviour is not intended nor understandable.

There is no file 

{EPICS_BASE}/templates/makeBaseApp/top/exampleApp/Makefile/.wind

within any base distribution. .../exampleApp/Makefile is a plain file, not
a directory.

Please make sure the tree under {EPICS_BASE}/templates/makeBaseApp/top
looks as follows:

 .../makeBaseApp/top > ls -R  
Makefile      exampleApp/   simpleApp/
config/       exampleBoot/  simpleBoot/

If your template tree looks like this, makeBaseApp should be able to copy
it. If the error still occurs, please send the debug output of makeBaseApp.
