Just a couple of comments.

I hope you have been working with the 3.13 beta(something).
before 3.13 the config files were shared between base and extensions.
For 3.13, base has it's own config directory, which has been undergoing
major revisions. In fact the last major change before an official
3.13 will be changes to config that LANL has been making to support
WindowsNT and Windows95.

We honestly believe that the new config files lead to much simpler
and also more flexable Makefiles. In addition the changes that have
already been made and the changes LANL is currentyl
making should make base even easier to support new architectures,
both for the host and for the target.

At APS we have been working hard on replacing our existing sccs
based Application S/R control system with a cvs system that
uses a private config directory which uses the config files obtained
from base and also adds extra functionality.

Experience has shown us that developing a Source/Release/Build
environment
that works for in a cross development environment and on
a large variety of machine architectures is a non-trivial problem.
